Abstract :

In the scope of our student research project, we developed iPET, an interactive Protein align-
ment Exploration Tool. iPET is a Java application based on MACAW (Altschul, Schuler, Lipman
[1]). It offers tools to detect regions of local similarity among protein sequences, which can be
highlighted by various colors and aligned interactively. Furthermore, there are several possi-
bilities to visualize the alignment. iPET is designed as a framework which provides interfaces
to add plugins for different purposes.
The project was accomplished under supervision of Prof. Daniel Huson, department of
Algorithms in Bioinformatics, Tuebingen University, and in cooperation with Dr. Andrei N.
Lupas, MPI for Developmental Biology, Tuebingen. The paper about our work comprises three
topical scopes, a user guide written by Ilka Hoof, the description of iPET’s basic algorithms by
Georg Zeller and its software architecture by Christian Klug.
